The first Bäckerei i discovered in Munich was Bäckerei Ziegler. They have an assortment of cakes, cookies, sandwiches and coffee at really affordable prices. They have a few outlets around and are usually very crowded with people who want to grab something to go. It's simple but so far everything I've tried tastes good : ) It's perfect if I need to quickly grab a sandwich before work.
Bäckerei Zöttl was a chance find when I was exploring the Marienplatz area. They too have a few outlets around but have a wide variety of small breads with interesting grains/seeds which I bought home and made sandwiches.
My favourite bread would be from Julius Brantner. I call him the bread god because when I bought the tiny roll and cut it open, you just know you are having good bread : P you can feel the effort that went into "hand-whipping" that roll, and it is really very light yet the crust is crispy. Also, you can watch them make bread from the sidewalk. I really like bread in general, so discovering this place made my day...it's personally one of the best bakeries I've ever come across <3
